Editor script will not run in joomla

I generated a test Datatable / Editor script that I put on line and it worked ok, Then I thought about integrating this script in a joomla application. There are such plugins that can allow you to do that. However, although the javascripts are well included in the html head the script will not run. I believe he problem is because the script .html is not placed in the joomla root but in a subfolder. Any clue what should I look into to get the references to the files correct?
